You only need to place 2 marker blocks to define a cuboid region.
You can see here you can define the rectangle with only two Marker blocks (M)
Extrude this into 3D for 3D regions. Again you only need 2, one for each diagonally opposite corner.

P.S. You don't need to 'clean up' excess marker blocks. The game will do that for you.
